Thanks for the helpful hints.
Might be interesting to hear, that we've upgraded to the most recent version of the agent and let every agent-instance monitor 5-10 instances at once instead of 1 only, which works fine and did not produce the problem again with the "mysql has gone away". It also reduced memory usage and network traffic. (Had a total of about 50 agents running before)
