Try setting the Configuration file to the path where my.cnf exists on the MySQL startup Configuration tab. Also remove all settings from the file execpt for the one you mean to change. Let MySQL use the default settings for the rest. For example create a blank file with just:
mysqld
secure_file_priv=“/users/me/downloads/"
