Hello Peter,
it looks like the task that updates the Installer manifest was created prior to the crash. You can go to the "Task Scheduler->Task Scheduler Library->MySQL->Installer" and delete the "ManifestUpdate" task to fix the popup issue.
Some leftover files could be found at "%programdata%/MySQL/MySQL Installer for Windows" and at "%programfiles%/MySQL/MySQL Installer for Windows".
For registry entries, you could search for any "MySQL Installer" or "mysql-installer" items or instead use a registry cleaning tool.
