I have the same problem. Bulk inserts take 2-3 minutes into my staging tables, But then I do insert into's for production. And the same tables take 2ish hours. I had thought of moving to MyISAM - apparently that won't solve the issue?
I may import to staging, Modify what I need, Export to CSV, then bulk load back to production. WHAT A PAIN.
