Since you are using InnoDB, recommend MEDIUMINT UNSIGNED AUTO_INCREMENT for the PRIMARY KEY of the staging table. (Or whatever the smallest INT you can safely use.) No other keys.
The Fact table should not have any keys other than the PRIMARY KEY, preferrably an explicit BIGINT AUTO_INCREMENT. If it does, let's discuss how to do without the secondary keys.
