Possibly Solved

Since I use ROW based replication I think setting innodb_locks_unsafe_for_binlog to ON will solve my issue. Here is a BLOG talking about it: http://www.mysqlperformanceblog.com/2006/07/12/insert-into-select-performance-with-innodb-tables/

I should know in a couple of days if it worked or not. If anyone knows this is a bad idea please let me know.
