There is nothing non-standard about the directories as far as I know. I used wampserver to install mysql 5.6.12 on windows server 2008, 64-bit, and have had no other issues. I had this identical problem before and ultimately had to restore from backup. I did a totally clean re-install of everything, including wamp. I was doing good for a while and just chalked it up to a physical disk error, so I error-checked the HD and found no errors.

Interestingly, I did run out of disk space a week ago, and had to delete a few files and then RESET MASTER to reclaim space. Do you think that could be related?
