If mysqldump routinely lost track of hundred of tables, it would've been noticed by now. So there's something about your setup that isn't quite right.
If it's me, to understand what's going on, I run the dump again, touch up the dump file so that it USEs a differently named db, create that DB, import it thus, compare the original and the dumped-by-another-name versions of the DB.
