Because most of your database's work is done in memory and can only be guaranteed to be on disk after you've shut down the database server.

Database != File

By taking a disk backup while the database is running, you run the risk of getting part of a database block written to disk, which will be unrecoverable when you start the database back up again.

Read up about mysqldump.
