It seems that my problem can be solved by using MySQL Adminstrator's backup and restore. The problem with going backwards from 4.1 to 4.0 seems to be solved by the "compatabilty mode" setting, and is more convienent than using mysqldump by hand. I suppose with this feature in administrator there isn't a benefit to having MySQL as an available source in Migration Toolkit unless non-MySQL targets are supported someday.
