Found it!
The Workbench installation routine apparently doesn't understand 64-bit systems. The MySQL 64-bit install put the config file under Program Files where it should, but the Workbench installer sets itself to look under Program Files (x86) for the config file.
To fix click the Open Server Profile Manager (small right-most icon on the toolbar right under View) and click the System Profile tab. Then set the appropriate path.
