Your graphs show only 5.6? What was it like with 5.5?
The long-standing problem was that InnoDB transactions-per-second would periodically drop to almost literally zero for a second or so.
Percona's XtraDB has one solution; Oracle's 5.6 has a different solution. XtraDB has the solution in their 5.5 (and may have had it in previous versions). I have seen several independent graphs showing that the problem is solved in XtraDB.
I don't know if what I am describing matches your problem or the bug report. Mark Callaghan is an expert in InnoDB performance.
