Perhaps one solution would be to get the source code to mysqldump, and customize it to allow you to specify a subset of tables by some pattern on the command line.
If you're going to have such an exotic database design that requires so many thousands of tables, be prepared to do a little work to support that.
I am also curious about the data model that requires so many tables. How does one do an ER diagram for that?
