Solution
I found a solution to this problem, at least it was in our case.
Windows 2003 Server Web Edition connecting to Linux Redhat /MySQL
The cause of the problem may be found in the ODBC Connection pooling on the Windosw machine. By default the time-out on ODBC-connections in ODBC 3.5 is set to 120 secs. So if an application (IIS) is not using the ODBC-driver for 2 minutes, the connection is released. For the next request a new connection has to be made. This is a time-consuming process, which also depends on your TCP/IP-settings.
