Hi, I have same problem, when installing mysql 4.1.6 gamma-nt in Windows 2003 Server and I tried to use mysql control center, sqlyog, mysqlfront and php I came into this forum check why? and I did some taks like this:

1.-Download Mysql Administrator and install it.
2.-Run it and log in as root.
3.-From left panel Choose Startup Variables and Security tab.
4.-Enable use old passwords. By default it's disabled. Apply Changes.
5.-From left panel choose Service Control, Stop Service and Start again.
6.-From left panel choose User Administration. Select root Change password to none.
7.-Try to log in from mysql control center, sqlyog or mysqlfront with root and no password.
8.-If it is ok, change your root password again from mysql administrator.

That work for me...
