What happens if you roll back to 3.0.15? (should be relatively painless to do so, much less than rolling back the server)
Seeing as how this is a _long_ distance link, can you tell whether any routes changed between the two days? Are you experiencing packet loss? Have their been DNS changes that don't propagate?
We have performance regression tests that we run nightly, which include connection setup times, so anything that was blatantly slower, we should've caught before release.
Given that you have a _lot_ of network between your client and server, the problem could really be _anywhere_. Until you can isolate it, we can't help you much more with the MySQL end of things.
