it would help if you gave the table structure, the indices and the query with results for 4.0.x and 4.1.7.
Why would the cardinailty of an index key change from 4.0.x to 4.1.7? Seems to be a non-sequetur.
In general the smaller the cardinaity (fewer different values) then the slower is the query.
