Let's back up to the start where you said ...

... as if we know what the previous issue was. We do not. And mysql server doesn't need a password to start, so what was that about?
I ask in order to solve the mystery of why you are starting the mysql server with --initialize when databases already exist---once again you confuse me by contradicting yourself.
Root user has many privs. One would expect, though, that root would have all. If I've understood this part correctly, there's a schema that user root can't access, is that correct? Please try to be clearer.
